Trees inferred from a small set of universal core genes have typically supported a long branch separating the archaeal and bacterial domains. By contrast, recent analyses of a broader set of non-ribosomal genes have suggested that Archaea may be less divergent from Bacteria, and that estimates of inter-domain distance are inflated due to accelerated evolution of ribosomal proteins along the inter-domain branch. Resolving this debate is key to determining the diversity of the archaeal and bacterial domains, the shape of the tree of life, and our understanding of the early course of cellular evolution. Here, we investigate the evolutionary history of the marker genes key to the debate. We show that estimates of a reduced Archaea-Bacteria (AB) branch length result from inter-domain gene transfers and hidden paralogy in the expanded marker gene set. By contrast, analysis of a broad range of manually curated marker gene datasets from an evenly sampled set of 700 Archaea and Bacteria reveals that current methods likely underestimate the AB branch length due to substitutional saturation and poor model fit; that the best-performing phylogenetic markers tend to support longer inter-domain branch lengths; and that the AB branch lengths of ribosomal and non-ribosomal marker genes are statistically indistinguishable. Furthermore, our phylogeny inferred from the 27 highest-ranked marker genes recovers a clade of DPANN at the base of the Archaea and places the bacterial Candidate Phyla Radiation (CPR) within Bacteria as the sister group to the Chloroflexota.", "doi": "10.7554/eLife.66695", "pmid": "35190025", "labels": [], "xrefs": [{"db": "pmc", "key": "PMC8890751"}, {"db": "pii", "key": "66695"}, {"db": "figshare", "key": "10.6084/m9.figshare.13395470"}], "notes": [], "created": "2026-08-21T13:07:36.816Z", "modified": "2026-08-21T13:07:37.074Z"}, {"entity": "publication", "iuid": "514a42e57a4d4a3fae218f4bb2502a47", "links": {"self": {"href": "https://publications-affiliated.scilifelab.se/publication/514a42e57a4d4a3fae218f4bb2502a47.json"}, "display": {"href": "https://publications-affiliated.scilifelab.se/publication/514a42e57a4d4a3fae218f4bb2502a47"}}, "title": "Complex subsurface hydrothermal fluid mixing at a submarine arc volcano supports distinct and highly diverse microbial communities.", "authors": [{"family": "Reysenbach", "given": "Anna-Louise", "initials": "AL", "orcid": "0000-0001-9130-7750", "researcher": {"href": "https://publications-affiliated.scilifelab.se/researcher/43780e00fc1140e084d3fdafa910f032.json"}}, {"family": "St John", "given": "Emily", "initials": "E", "orcid": "0000-0002-8527-2333", "researcher": {"href": "https://publications-affiliated.scilifelab.se/researcher/a400b0451c6d42b7bcee8a9a8a72a5fe.json"}}, {"family": "Meneghin", "given": "Jennifer", "initials": "J"}, {"family": "Flores", "given": "Gilberto E", "initials": "GE", "orcid": "0000-0002-3338-611X", "researcher": {"href": "https://publications-affiliated.scilifelab.se/researcher/eb8a1d1551f64fc09162c87460b8ff34.json"}}, {"family": "Podar", "given": "Mircea", "initials": "M", "orcid": "0000-0003-2776-0205", "researcher": {"href": "https://publications-affiliated.scilifelab.se/researcher/9096f9c61c3c4d3abdcbc4f8db668780.json"}}, {"family": "Dombrowski", "given": "Nina", "initials": "N", "orcid": "0000-0003-1917-2577", "researcher": {"href": "https://publications-affiliated.scilifelab.se/researcher/4cf6f4f25d5f451fa9e7677c5a699df9.json"}}, {"family": "Spang", "given": "Anja", "initials": "A", "orcid": "0000-0002-6518-8556", "researcher": {"href": "https://publications-affiliated.scilifelab.se/researcher/ee19a6765cb847caac5c440aeb15b509.json"}}, {"family": "L'Haridon", "given": "Stephane", "initials": "S", "orcid": "0000-0002-2645-5682", "researcher": {"href": "https://publications-affiliated.scilifelab.se/researcher/ad27ada7a88f4e76a66c4b38bdb727c1.json"}}, {"family": "Humphris", "given": "Susan E", "initials": "SE", "orcid": "0000-0003-4685-5488", "researcher": {"href": "https://publications-affiliated.scilifelab.se/researcher/c5524088cf06456c865f4ac6feab51df.json"}}, {"family": "de Ronde", "given": "Cornel E J", "initials": "CEJ", "orcid": "0000-0002-3725-2602", "researcher": {"href": "https://publications-affiliated.scilifelab.se/researcher/fc80589618a743bebe92974541ea46b1.json"}}, {"family": "Caratori Tontini", "given": "Fabio", "initials": "F", "orcid": "0000-0002-2000-416X", "researcher": {"href": "https://publications-affiliated.scilifelab.se/researcher/57dc6113435e48bcad3c72d594ce19a1.json"}}, {"family": "Tivey", "given": "Maurice", "initials": "M", "orcid": "0000-0003-0821-1155", "researcher": {"href": "https://publications-affiliated.scilifelab.se/researcher/137005967f1a4240826eb350054070c2.json"}}, {"family": "Stucker", "given": "Valerie K", "initials": "VK", "orcid": "0000-0003-4059-5275", "researcher": {"href": "https://publications-affiliated.scilifelab.se/researcher/a789bf56dd4c47749dfab9462300eca9.json"}}, {"family": "Stewart", "given": "Lucy C", "initials": "LC", "orcid": "0000-0001-7352-3329", "researcher": {"href": "https://publications-affiliated.scilifelab.se/researcher/170c2d40b34540998f6df73107821a68.json"}}, {"family": "Diehl", "given": "Alexander", "initials": "A", "orcid": "0000-0001-8875-8796", "researcher": {"href": "https://publications-affiliated.scilifelab.se/researcher/91256506ad2241afb4e689a5155c6a97.json"}}, {"family": "Bach", "given": "Wolfgang", "initials": "W", "orcid": "0000-0002-3099-7142", "researcher": {"href": "https://publications-affiliated.scilifelab.se/researcher/7562f3c6452d48ab9fdfa91c31b111d5.json"}}], "type": "journal article", "published": "2020-12-22", "journal": {"title": "Proc. Here we investigate the diversity of microbial life in hydrothermal deposits and their metagenomics-inferred physiology in light of the geological history and resulting hydrothermal fluid paths in the subsurface of Brothers submarine volcano north of New Zealand on the southern Kermadec arc. From metagenome-assembled genomes we identified over 90 putative bacterial and archaeal genomic families and nearly 300 previously unknown genera, many potentially endemic to this submarine volcanic environment. While magmatically influenced hydrothermal systems on the volcanic resurgent cones of Brothers volcano harbor communities of thermoacidophiles and diverse members of the superphylum \"DPANN,\" two distinct communities are associated with the caldera wall, likely shaped by two different types of hydrothermal circulation. The communities whose phylogenetic diversity primarily aligns with that of the cone sites and magmatically influenced hydrothermal systems elsewhere are characterized predominately by anaerobic metabolisms. These populations are probably maintained by fluids with greater magmatic inputs that have interacted with different (deeper) previously altered mineral assemblages. However, proximal (a few meters distant) communities with gene-inferred aerobic, microaerophilic, and anaerobic metabolisms are likely supported by shallower seawater-dominated circulation. Furthermore, mixing of fluids from these two distinct hydrothermal circulation systems may have an underlying imprint on the high microbial phylogenomic diversity. We suggest that members of the Helarchaeota have the potential to activate and subsequently anaerobically oxidize hydrothermally generated short-chain hydrocarbons.", "doi": "10.1038/s41467-019-09364-x", "pmid": "31015394", "labels": [], "xrefs": [{"db": "pmc", "key": "PMC6478937"}, {"db": "pii", "key": "10.1038/s41467-019-09364-x"}], "notes": [], "created": "2026-08-21T11:48:15.960Z", "modified": "2026-08-21T11:48:16.043Z"}]}
