heterogeneity at the proteome level may explain differences in therapy response and prognosis beyond the currently established genomic and transcriptomic-based diagnostics. The relevance of proteomics for disease classifications remains to be established in clinically heterogeneous cancer entities such as chronic lymphocytic leukemia (CLL). Here, we characterize the proteome and transcriptome alongside genetic and ex-vivo drug response profiling in a clinically annotated CLL discovery cohort (n = 68). Unsupervised clustering of the proteome data reveals six subgroups. Five of these proteomic groups are associated with genetic features, while one group is only detectable at the proteome level. This new group is characterized by accelerated disease progression, high spliceosomal protein abundances associated with aberrant splicing, and low B cell receptor signaling protein abundances (ASB-CLL). Classifiers developed to identify ASB-CLL based on its characteristic proteome or splicing signature in two independent cohorts (n = 165, n = 169) confirm that ASB-CLL comprises about 20% of CLL patients. The inferior overall survival in ASB-CLL is also independent of both TP53- and IGHV mutation status. Our multi-omics analysis refines the classification of CLL and highlights the potential of proteomics to improve cancer patient stratification beyond genetic and transcriptomic profiling.", "doi": "10.1038/s41467-022-33385-8", "pmid": "36266272", "labels": [], "xrefs": [{"db": "pmc", "key": "PMC9584885"}, {"db": "pii", "key": "10.1038/s41467-022-33385-8"}], "notes": [], "created": "2026-09-23T09:33:09.488Z", "modified": "2026-09-23T09:33:09.980Z"}, {"entity": "publication", "iuid": "07edd40014d14a66a400c6d7dc604cf5", "links": {"self": {"href": "https://publications-affiliated.scilifelab.se/publication/07edd40014d14a66a400c6d7dc604cf5.json"}, "display": {"href": "https://publications-affiliated.scilifelab.se/publication/07edd40014d14a66a400c6d7dc604cf5"}}, "title": "The endosomal transcriptional regulator RNF11 integrates degradation and transport of EGFR.", "authors": [{"family": "Scharaw", "given": "Sandra", "initials": "S", "orcid": "0000-0001-9428-3213", "researcher": {"href": "https://publications-affiliated.scilifelab.se/researcher/8cf3dbc893214bc2b447ef0fa0b36f49.json"}}, {"family": "Iskar", "given": "Murat", "initials": "M", "orcid": "0000-0001-8603-4313", "researcher": {"href": "https://publications-affiliated.scilifelab.se/researcher/0278695deb7847408877d0a603fa33a8.json"}}, {"family": "Ori", "given": "Alessandro", "initials": "A", "orcid": "0000-0002-3046-0871", "researcher": {"href": "https://publications-affiliated.scilifelab.se/researcher/5b8f28fb85f649fe9ac710cddc06c3a9.json"}}, {"family": "Boncompain", "given": "Gaelle", "initials": "G"}, {"family": "Laketa", "given": "Vibor", "initials": "V"}, {"family": "Poser", "given": "Ina", "initials": "I"}, {"family": "Lundberg", "given": "Emma", "initials": "E", "orcid": "0000-0001-7034-0850", "researcher": {"href": "https://publications-affiliated.scilifelab.se/researcher/bb07e6d0122c4528a927c1fe922e3bc8.json"}}, {"family": "Perez", "given": "Franck", "initials": "F", "orcid": "0000-0002-9129-9401", "researcher": {"href": "https://publications-affiliated.scilifelab.se/researcher/0d40dddacdba4f5ea5d97b52320bebf0.json"}}, {"family": "Beck", "given": "Martin", "initials": "M"}, {"family": "Bork", "given": "Peer", "initials": "P"}, {"family": "Pepperkok", "given": "Rainer", "initials": "R", "orcid": "0000-0002-9762-3583", "researcher": {"href": "https://publications-affiliated.scilifelab.se/researcher/6901b81d343346328e1333e7c62b467a.json"}}], "type": "journal article", "published": "2016-11-21", "journal": {"title": "J. For continuous cell functioning, EGFR plasma membrane levels are maintained by transporting newly synthesized EGFRs to the cell surface. The regulation of this process is largely unknown. In this study, we find that EGF stimulation specifically increases the transport efficiency of newly synthesized EGFRs from the endoplasmic reticulum to the plasma membrane. This coincides with an up-regulation of the inner coat protein complex II (COPII) components SEC23B, SEC24B, and SEC24D, which we show to be specifically required for EGFR transport. Up-regulation of these COPII components requires the transcriptional regulator RNF11, which localizes to early endosomes and appears additionally in the cell nucleus upon continuous EGF stimulation. Collectively, our work identifies a new regulatory mechanism that integrates the degradation and transport of EGFR in order to maintain its physiological levels at the plasma membrane.", "doi": "10.1083/jcb.201601090", "pmid": "27872256", "labels": [], "xrefs": [{"db": "pmc", "key": "PMC5119934"}, {"db": "pii", "key": "jcb.201601090"}], "notes": [], "created": "2018-12-05T11:27:45.568Z", "modified": "2026-09-23T09:19:34.209Z"}]}
